The major flaw in using Boxing in MMA is the stance. The classic boxing stance isn't designed to encorporate takedown defense, and leaves the fighter vulnerable to take downs. An MMA fighter will adopt a wider stance, and place one foot further behind the other so his bodyweight isnt constantly loading on the front foot.
