MMA fighter would win, all they would have to do is take the master of his art out of his comfort zone.. i.e. take a striker to the ground, beat up a grappler, etc. MMA combines the most effective martial arts into one fighting system that is able to adapt to every position.

Pretty much what you are asking is the same question that the UFC answered in the early UFCs. A "master" of one art is not well rounded, but rather good at one thing. Mixed martial arts fighters are very well rounded and would be the better fighter. Also this question has many variables like which mma fighter is it, which art is it, does the master have any experience with other styles, etc...
